Set Your Experiment Type
Applied Biosystems qPCR devices have numerous experiment types that they can perform, reflected in the QuantStudio software that runs them and processes their results. To use the TaqMan SARS-CoV-2 Mutation Panel to best effect, it is necessary to set the instrument to the Genotyping experiment type. When creating a new experiment in QuantStudio, use the Experiment Type menu to set the type to Genotyping, rather than Standard Curve or other available options. This will make sure that the instrument collects and processes the data appropriately.
Reverse Transcription?
Once an experiment’s basic terms are defined, it is time to provide more detailed instructions. For the TaqMan SARS-CoV-2 Mutation Panel, that includes adding a reverse transcription step to the built-in procedure. In the Method tab at the top of the screen, one can set the parameters of the thermal cycle, including adding this step. Remove the default pre-read step by hovering over it and clicking the minus sign or by unchecking the “Pre-PCR read” box at the top right of the screen. Replace it with a Hold step by clicking on the existing Hold step and setting the new hold step’s temperature to 50°C and time to 10 minutes. Set the rest of the thermal profile as specified in the protocol.
Real-Time Data
Completing an experiment is a prelude to the real fun: analyzing the data. For the TaqMan SARS-CoV-2 Mutation Panel, this is done with Applied Biosystems Design and Analysis software, versions 2.5 and later, with the Genotyping Analysis Module, regardless of the instrument that collected the data. Import your data using the “run file” button and use the Actions drop-down menu to select Genotyping Analysis Settings to get started. Check the Real Time Data box near the top and use the Apply button to automatically run the analysis. Several tabs of results will be created; the one that serves this assay’s needs is the Genotyping tab.
Cluster Plots
The results from the TaqMan SARS-CoV-2 Mutation Panel are delivered as cluster plots, which show the differences between wild-type and mutation samples for each gene variant of interest. These diagrams cluster samples that either have or don’t have the mutation in question, enabling researchers to identify the mutations that characterize particular strains and answer related questions with ease. The drop-down menu next to “SNP Assay” enables researchers to choose between multiple assays run on the same plate.
