No, we do not recommend using the GeneChip HWS kit for mapping arrays.
We recommend using the SNP 6 Core Reagent Kit (Cat. No. 901706) for the SNP array 6.0, which includes a hybridization, wash, and stain component. Unfortunately, the staining components (SAPE and Ab) would not work after being frozen at -20 degrees C and therefore we do not recommend moving forward with staining.

The Hybridization Controls are high-quality controls for monitoring array hybridization, washing, and staining for reproducible results.
20X Hybridization Controls are composed of a mixture of biotinylated and fragmented cRNA of bioB, bioC, and bioD from E. coli and cre from P1 bacteriophage in staggered concentrations. The premixed controls are ready to be added directly to the hybridization cocktail. Probes for detecting these controls are present on GeneChip miRNA 4.0 Array, Affymetrix miRNA 4.1 Array Strip, and Affymetrix miRNA 4.1 Array Plate.
The 20X Hybridization Controls are spiked into the hybridization cocktail, independent of RNA sample preparation, and are thus used to evaluate sample hybridization efficiency on eukaryotic gene expression arrays.
As the 20X Hybridization Controls are used to troubleshoot potential array and array processing issues, a failure to include the 20X Hybridization Controls in the hybridization cocktail will void the customer's ability to submit an array replacement request.

The GeneChip HT hybridization, Wash Stain Kit (Cat. No. 901219) is part of an older kit that is discontinued and no longer available.
The kit consisted of:
- HT Pre-Hyb mix, HT 1.2X Hyb mix, HT Stain Cocktail 1& 3, HT Stain Cocktail 2, HT Wash Buffers A, HT Wash Buffer B, and HT Array Holding Buffer.
The GeneChip HWS kit (Cat. No. 900720) is a current product that can be ordered.
This kit consists of:
- Pre-Hyb module, 2X Hyb mix, DMSO, Nuclease Free Water, Stain Module (Stain Cocktail 1 and Stain Cocktail 2) Wash Buffers, Wash Buffer B, and Array Holding Buffer.
The HT kit was formulated for high throughput usage. Therefore, the formulations differ. The Wash buffers A and B are similar, but they have slight variations in terms of additives.
The Hyb mixes have different concentrations. The stain cocktails have different stain mixtures (Stain 1 & Stain 3 vs Stain 1).
Therefore, we do not recommend swapping any of these reagents.
Only the Array Holding Buffer is the same and could be swapped.
The exact components and concentrations of the reagents are proprietary information and thus cannot be disclosed.
